I'm an intermediate rider, about 400km per week. I've noticed after some intense rides (usually > say 75 km at avg. speeds around 30-35 km/h) it can hurt alot when I try and breath in very deeply.
Breathing normally doesn't hurt at all (its only if I inhale very deeply), and it always goes away after a few hours. Has anyone else experienced this?

You may solve your problem simply by switching from in-and-out breathing (air-sucking) to out-and-in breathing (air-pushing).
Note that martial artists use an active outbreath to focus their kicks and punches. The traditional "kiai" brings both power and precision. You can use the same active outbreath (although less explosively) to bring power and precision to your pedaling.
You're breathing problem might be caused by a smog condition which could change over time with the smog level. You may want to try riding early in the morning to see if that makes a difference.
